Index (インデックス Indekkusu?), also known by her full name Index Librorum Prohibitorum (禁書目録 "List of Prohibited Books"), is one of the main heroines and the titular character of the series. She is a young nun from Necessarius (必要悪の教会 Hitsuyōaku no Kyōkai?, "Church of Necessary Evil"), a branch of the Church of England. Index is small in stature and has a petite build. About 14 or 15 years old, she has thigh-length, silvery-blue hair with very white skin and large green eyes. She also wears a white robe with golden embroidery sewed onto every edge of it, the Walking Church, that prevents any injury on her, but it is later destroyed by Tōma when he touched it with his right hand, which is why her uniform is stitched with golden pins. Her mind has been implanted with the 103,000 magical texts of the Index-Librorum-Prohibitorum as she possesses Photographic memory, which makes magicians wonder if she really is human because just one grimoire is poisonous to the mind, and one is more than enough to kill a person without the proper preparative.

Her sorcery name is Dedicatus545, "The lamb is devoted to protecting the wisdom of the strongest" (献身的な子羊は強者の知識を守る Kenshinteki na kohitsuji wa kyōsha no chishiki wo mamoru?). The Church says that the grimoires take up 85% of her mind, so she only has 15% of memory space left to use in daily activities, which allows her to live normally for less than a year. However, all of this is revealed to be a lie after Tōma begins to question how the Church even got to numbers like 15% and 85% and finds out from Komoe that the human mind can store an unlimited amount of memories. This was purposely done as the Church planned to make the grimoires harder to access by telling their underlings to perform "maintenance" on her mind in exactly one-year intervals once her memory has come to its "limit"; that way, she will not remember her close friends and accidentally and/or purposely reveal the contents of the grimoires.

When she is being invaded by outsiders or injured, her self-protection system personality, Johann's Pen (自動書記 (ヨハネのペン) Jidō Shoki?, "Automatic Writing"), will be activated to allow her to use magic to cast high-class magic attacks such as St. George's Sanctuary (聖ジョージの聖域 (セントじょーじのせいいき) Sei Jōji no Seīki?, "Sanctuary of St. George") and Dragon's Breath (竜王の殺息 (ドラゴンブレス) Ryūō no Satsu Iki?, "Killing Breath of the Dragon King"). Her self-protection system will use the Feather of Light (光の羽 Hikari no Hane?) to force a reset on Index's own memory should a manual reset fail to be performed. Although she does not know that she has magical powers, she can easily identify the types of magic by seeing it or somebody describing it to her and know how to counter them. Her vast knowledge of the Index-Librorum-Prohibitorum within her mind makes her to be one of the most powerful characters so far and becomes very helpful to her friends in various situations using skills like Spell Intercept (強制詠唱 (スペルインターセプト) Kyōsei Eishō?, "Force Chant"), and Sheol Fear ((魔滅の声 (シェオールフィア) Mametsu no Koe?, "Voice of Destruction of Evil") and makes her a target of interest for many.

She is often elated by a variety of things and is slightly ignorant and curious of modern technology. She usually is gentle and polite with people and has a kind nature, but she is also easily irritated especially by Tōma who usually ends making her mad in some way as consequence of his bad luck which ends with her biting him. She also has an large appetite and uses any excuse to get food from anyone and likes watching an anime series called Magical Powered Kanamin.

Utao is the younger sister of Kyōhei and the current partner of Kukuri. She comes to Tokyo to meet her brother out of fear that Aki would come for him. Her fears are confirmed and after destroying Kyōhei's apartment while confronting Aki, she moves to Hibino's house with her brother, working at the Shiba family's café while training herself to improve her control over Kukuri's movements.

A "Masou" Shoujo (pun on the word mahou shoujo meaning magic equipment girl rather than magical girl) from a magic world. She lost her magical powers to Ayumu. She is now a freeloader at Aikawa house.

After Ayumu accidentally kisses Yuki in episode 7, Haruna shows signs of her having feelings for Ayumu. She gets jealous whenever Yuki tries to get close Ayumu or whenever Yuki calls Ayumu her husband. In episode 8, Haruna even asked Ayumu to kiss her just to make him her husband.

Sawako is a shy yet honest girl who is in search of friendship, but her resemblance to horror film character Sadako and Sawako's modesty and her tendency to shy away from correcting people of misconceptions prevent her from doing so, to the point most of the school believed her name was in fact Sadako. Thanks to Kazehaya's kind and open nature, she is able to gradually open up to her classmates, and talk to different people. Her modesty towards friends is so strong that Yoshida has to tell her point-blank, in Vol. 2, that "Did you know? Without realizing it ... we were already friends!" With help from Kazehaya, Yano and Yoshida she gradually begins to make friends. She is grateful (and at first, worships) Kazehaya for giving her the opportunities to make close friends, which come to include Yano, Yoshida, Kazehaya and Ryu. Yano and Yoshida admit that Sawako's 'like' to Kazehaya might be even more than Yano and Yoshida themselves. She is rather short, in part because her father is as well (he is only 160 cm tall) and is surprisingly fast (to the point some people believe she is teleporting) which is revealed during a soccer match at the school's sports festival. During Yano and Yoshida's first visit to Sawako's house, Yoshida notes that Sawako's lips and figure looks like her mother's and most of Sawako's other features resemble her father's. A running gag is that she seems to take what people say seriously as well as over-analyze a situation, which tends to scare the people around her when she is deep in thought.

Nagisa is the main heroine of Clannad, and the daughter of Akio & Sanae Furukawa. Though she is in her senior year, Nagisa is one year older than her classmates; she had to repeat her third year again after an illness that lasted nine months. Nagisa meets Tomoya on the first day of this year.

Nagisa is very timid, and has a habit of saying the names of food that she wants to eat as a way of motivating herself. She wants to reestablish the suspended Theater Club, but does not have enough self-confidence to do so.

Toshinou Kyouko, 14 years old. Goes so wild that no one can keep up with her, but it's not as if anyone even tries in the first place, so it's ultimately no big deal. She is actually an otaku who creates her own doujinshi.

A magical girl who transfers into Madoka's school. She seems to know Madoka well and wishes to prevent Madoka from becoming a magical girl. She tries to attack Kyubey in the first episode, only to be stopped by Mami.
  Homura is from the future, and she has redone the current time line many times in order to stop Madoka from becoming a magical girl. Before the time loops, Homura was a shy and fragile girl. During the first fight with the Walpurgis Night, Madoka is killed, so Homura makes a wish to "re-do" her meeting with Madoka, and thus becomes a Mahou Shoujo. Her time manipulation abilities stem from her wish, so she travels back to the day before she met Madoka. Before the time loop Homura was a shy and fragile girl while Madoka was cheerful and self-confident. During the fight against the Walpurgis Night Madoka was killed, due to this Homura makes a wish to Kyuubey to 'redo' her meeting with Madoka and thus becomes a Mahou Shoujo as a result of this. This wish gave her the power to manipulate time and so she went back to the day before she met Madoka.

In the first loop, in addition to her ability to stop time, Homura learns to make her own weapons (i.e. bombs) and, using her time manipulation abilities, steals firearms. However, she was unable to save Madoka, as she transformed into a witch after defeating the Walpurgis Night.

In the second loop she tells everyone about the secret of the contract, the fact that it is the fate of a mahou shoujo to eventually turn into a witch themselves. This happens when their grief seeds accumulate too much taint. However, no one believed her until Sayaka turned into a witch herself and had to be killed by Homura. The shock brought on by this truth sends Mami over the edge and, during her bout of insanity, she shoots and subsequently destroy Kyoko's Soul Gem, killing her in the process. She attempts to kill Homura as well but is thwarted when Madoka destroys Mami's soul gem with her bow. Homura and Madoka fight together to destroy the Walpurgis Night, however the strains of the battle lead to their seeds becoming overwhelmed with taint. They joke about how they'll become witches together and destroy the world, however Madoka has one grief seed left and uses it to save Homura so that she could, again, go to the past and save everyone.

She repeats the loop many times, and in the last loop, Homura prevents the meeting between Madoka and Kyuubey right up until the end when Homura fights the Walpurgis Night, however Homura fails to destroy it and is defeated. In seeing this, Madoka makes a wish with Kyuubey and becomes a mahou shoujo, and then proceeds to defeat the Walpurgis Night with a single shot. After this, she becomes the strongest witch to have ever existed, which would lead to the destruction of the world in a mere 10 days. Homura refuses to intervene in the next battle, and restarts time again to arrive at the (apparently) current timeline, where she begins her battle to protect Madoka anew. Kyubey realizes that Homura is the reason why Madoka has so much magical potential (all the loops were to save her, thus making her even more magically gifted).
